It seems like site collections will show up one way, and sites will show up a different way. There is also a correlation to the person's membership. If the user is an actual user of the official 'Members' group then they will automatically get the new My SharePoint Sites locations. Whn I try and save to the new locations they don't show up in the list from Office apps.
